It’s clear that Joel’s choice will spark consequences, given that he took something precious from Ellie. She wasn’t aware they intended to harm her, and halting the impending action was indeed necessary. However, deceiving her about it, even if she might have suspected his words weren’t entirely truthful, and denying her the chance to decide on a course of action by suggesting she’s incapable of saving the world, was equally wrong.

When Catherine O’Hara’s character queries whether Joel harmed Ellie, he emphatically replies, “No, I protected her.” There’s emotion in his voice as a tear slides down his cheek upon completion of the sentence. His confidence, however, is tempered by his understanding of the heavy burden of his actions. Flashbacks hinting at events from The Last of Us season 2 suggest that safeguarding Ellie has brought about challenges and repercussions.
